Why is Pune not in the list?

I think they sampled only one city from every state (Noida from UP, Gurgaon from Haryana, Indore from MP etc.). As Mumbai is already included from Maharashtra, Pune was left out.
It must be noted that the ranking does NOT include infrastructure or else Bhubaneswar’s would certainly not have ranked No. 3.

Nevertheless it is very good news. Bhubaneswar is being reformed faster than other cities under the strong leadership of our CM, Naveen Patnaik.

Pune is not in the list because it was not included in the selected cities.The detailed report states that

In India Kashmir to Kanyakumari mentality of all citizens is the same and people are not aware of their rights and duties towards others. Nobody think about his nation, patriotism has been abolished in the minds of Indians. If you wanted to start a business in India, what city would you pick? The report says: Ludhiana, Hyderabad, and Bhubaneswar would be good choices. Why? These were ranked as the top three cities in India for ease of doing business. There is also a substantial variation among the cities as regards the cost of starting a business:

NO DOUBT BHUBANESWAR IS A GOOD CITY & IS GROWING TOO FAST , BUT PEOPLE SHOULD TAKE CARE IN DEVELOPING WHOLE TATE EDUCATIONALLY GIVINGUT MOST IMPORTANCE TO KBK AREAS.DEVELOPMENT OF BHUBANESWAR REQUIRES A MUCH MORE DEDICATION BY GOVERNMENT AS WELL AS STATE PEOPLES.
